Hi,
When building the file list on two different computers, for a couple of files, cwrsync reports "file has vanished" and then lists the file.
What is cwrsync reporting in this instance?

I have no idea. It seems that it is related to some rsync or cygwin internals. What is the file name and command syntax you are using ?
Try to increase logging level by specifying -vvv. It might give some clues. You can also post a message to rsync users mailing list . There are many competent people there who may help.
